ultrix is aware of disk geometries but i think you should be able to mount any properly formatted ultrix disk on any properly working ultrix install, unless i'm misunderstanding the question? i.e. an image of a formatted rd53 should still be usable in simh as an rd53, i would think
kaypros are fun and reasonably interesting machines, with the bonus that they're very common and relatively cheap. i see good ones on ebay going for $250 or less regularly and i was able to get a 2 and a 2x from a local guy for only $300, definitely not a bad choice
i can see the clock ticking, though, and i think the clock is enabled by default unless you explicitly disable it. it's there in my config:

the only caveat with the fan swap is that you either have to use both of the molex power supply cables in the chassis, so you cannot run fixed drives. it's probably possible to hack off the end of the noctua fan cable or otherwise mod something up, but i did not try- if you manage to get that...
P/OS was pro only, but it's just a very whittled down RSX11 so you aren't really missing a whole lot
