There's a bunch of stuff I need to know about the board (like how to use the extra 3V connections) however I can't find the manual. Supermicro only has a manual for the BIOS and it does not cover what I need to know.
Might it be floating elswehere on the net in PDF form?

I had to do this on my asus XG-DLS board. It has a special 3.3v AUX connector. What I did was use a multi meter. I connected one lead to a known ground on the board, and tested all the connectors using the OHMS setting. Whatever pin came back as zero ohms, is safe to say is a ground pin, the rest were 3.3v. I'm willing to bet you might have similar luck. but there MAY be other voltages in the same connector. 5v?

At the very least, you wont short circuit anything, and there is no harm in supplying 3.3v to something that needs 5v. It just wont work.

According to the manual, the 3.3v connection is completely optional unless you are using a 3.3v CPU (doesn't this board have a VRM?) or PCI cards. The board likely has PCI slots keyed for 5v operation anyway so leaving it disconnected shouldn't be an issue.

Be careful, it might route 5v to the card's IOPWR pins anyway! Its best to test the power pins on the slot before connecting anything.
